Straight from MSR: Alcohol corrodes aluminum, so over time you will notice small pits in the bottom of the bottle. They may be accompianied by some white corrosion (hard to see on the aluminum), that will weaken the bottle over time and make it unsafe for pressure applications (using it with MSR stoves).
Denatured alcohol can reacts with uncoated aluminum, and although it may take time for the alcohol to actually corrode a hole in the bottle, these types of reactions can let off off-gases that may be harmful to inhale.
According to MSR's website (msrgear.com) in the FAQ section, it suggests that alcohol will not work in any MSR stove and that "alcohol will damage MSR Fuel Bottles."
This may be a bit late for you, but hopefully it will help others. If you are looking for a "metal" bottle for alcohol then you need to look for a "Trangia" Fuel Bottle. These are specifically made for alcohol and you can get them in .3l, .5l, and 1l sizes. They also have a nice spout on the bottle for dispensing and securing your alcohol.
Otherwise any ole plastic bottle will work for you.
